Well, for me I'd ignore both expanded universes (bleah, the Dune one is even worse than the Star Wars one!) and go for Vader. It would be close because Harkonnen is a master plotter, and I think Vader is just not quite a slippery-minded, but he's not an idiot nor naieve, and the Force gives him quite an advantage. Luke only "won" over him because Luke had the one and only key to his weak point, ie. Luke was his son. Without that that kind of leverage, Harkonnen's plots just wouldn't be enough.
